MADI3D desktop application
This notice covers the official MADI3D desktop application on Windows, macOS and Linux, including Microsoft Store distributions. The developer and contact responsible for this notice are Sandor Kovacs at the address above. Visiting this page is also subject to the website notice below.
Local data and its purpose
MADI3D reads the images, volumes, meshes, media and projects you choose to open, and processes them on your computer for visualization, analysis and export. These files can contain personal information in images, metadata, annotations or file names. Saved projects and exports can retain source paths, scientific metadata, annotations and processing history.
The application also stores preferences, recent paths, downloaded public data, previews, caches, temporary working files and operation logs locally to support your work. Local processing does not automatically send your input files or projects to the developer. The application has no built-in advertising, usage analytics or automatic crash-report upload.
Optional network features and recipients
- NeuronBridge public lookup and retrieval: when you request public results, the entered neuron body ID or line name is sent in requests to Janelia's public data services, including Amazon S3. Selected public images, metadata and previews may then be downloaded. These requests do not upload your own microscopy images or project files.
- Local image search: fetching a catalog or installing a public search library downloads data from the library's listed sources. Your custom query image is compared with the installed library on your computer and is not uploaded by the local search.
- Optional tools: when you approve setup, FFmpeg is downloaded from GitHub; CMTK setup uses GitHub, Ubuntu download servers or operating-system package repositories, depending on your platform. On Windows, CMTK setup may enable WSL and install a separate Ubuntu environment. These services receive download or package requests, rather than your scientific input files.
- CAVE display connection: when you connect to a configured display server and send scene commands, that server receives object identifiers, file names and display settings such as colors. The connection uses unencrypted TCP. Use a trusted network and avoid sending file names that identify people or contain confidential information.
- External links: opening the website, help resources or other external links launches your browser, and the destination processes the visit under its own privacy policy.
Network providers and a configured display server can receive your IP address, request time and connection details. Public lookup identifiers and requested download paths can also be visible to the relevant provider. Providers operate their own systems and may process connection logs outside your country; their retention and handling are governed by their own policies. MADI3D does not control those logs. Relevant policies include HHMI / Janelia, Amazon Web Services, GitHub and Canonical / Ubuntu. Microsoft operates Store delivery under its privacy statement.
Your choices, retention and deletion
You choose which files to open, where to save results, which public lookups or downloads to request, and whether to use optional tools or a display connection. You can decline optional setup, cancel supported downloads and searches, and disconnect the display connection. Local analysis and viewing do not require public image searches or a display connection; some formats and operations require an optional tool.
Local projects and exports remain where you save them until you remove them. Preferences, caches, installed libraries and working files may remain between sessions; there is no single retention period for all local data. After closing MADI3D, you can remove data you no longer need from its saved or configured locations. Uninstalling the application may leave user files, settings, downloaded tools or a separately installed environment behind. Copies in backups or synchronized folders follow the retention settings of those systems.
Default application storage locations are listed below. User-selected project, workspace and download locations can differ. Removing settings resets preferences; removing downloaded tools or libraries means they must be installed again before use.
- Windows:
%APPDATA%\MADI3Dfor settings and%LOCALAPPDATA%\MADI3Dfor application data, including itsCachesubfolder. - macOS:
~/Library/Application Support/MADI3Dfor settings and application data, and~/Library/Caches/MADI3Dfor caches. - Linux: the
MADI3Dsubfolder of your XDG configuration, data and cache directories, normally~/.config,~/.local/shareand~/.cache.
To stop future requests, stop using the relevant network feature or disconnect the display server. Completed requests cannot be recalled, and removing local copies does not delete a provider's connection logs. Contact that provider for requests about data it holds.
Security and sensitive data
Public NeuronBridge requests and managed FFmpeg downloads use HTTPS, and managed FFmpeg binaries are checked against expected checksums. This does not encrypt local files: MADI3D does not add encryption to projects, exports, caches or logs. Protect them with suitable device access controls, disk encryption and backup policies. The CAVE connection described above has no transport encryption.
If your data identifies people or contains health information, use only data you are authorized to process and remove unnecessary identifiers before sharing files, screenshots or support material. Do not send sensitive data to the developer unless you have first agreed on an appropriate transfer method. The developer cannot access or delete files that remain solely on your computer.
Contact, rights and changes
If you contact developer@madi3d.org, the developer receives your email address, message and any attachments you choose to send, and uses them to answer your request. Depending on the request, the legal basis is Article 6(1)(b) or Article 6(1)(f) GDPR, including the legitimate interest in responding to support inquiries. This information is retained only as needed to handle the request and meet applicable legal retention requirements. Email delivery involves the email service providers used by you and the recipient.
Where applicable, you may request access, correction, deletion, restriction, portability or object to processing of personal information held by the developer, and withdraw consent for processing based on consent. Withdrawal does not affect earlier lawful processing. Contact the address above; you may also complain to a data protection supervisory authority. Requests concerning a third-party service should be addressed to that service.
This notice will be updated when application features or data practices change. The date above identifies the current notice.
